For some stupid reason, the game prioritizes those modded parts (most of the time mouths) instead of the Core Spore parts I need to evolve, making evolution a big burden

Actually no. If I install any part mods, (particularly Dark Injection), they will pollinate in the "skeletons", making them unlockable in the creature stage.
